The only way to deactivate Messenger is to first deactivate your Facebook account. If you don't want to go that far, you can disable your active status, or just delete the app.

With your Facebook Messenger account deactivated, no one will be able to access your profile or send you messages in ongoing conversations. Your main Facebook account will also be activated once you reactivate Messenger.
